Thousands of holes cause the program to grind to a halt

I am designing a bubble grid that will be used to test a concept for lifting and removing microplastics from our oceans. If I attempt to move the face with all the holes on it, the application comes to a standstill. I left it overnight and it was still thinking. 

Design notes: each ring of holes is a pattern of 0.5 mm diameter holes. Even creating the patterns proved to be very slow.

Is there a trick to getting this right?

System: Windows 10 pro, 8GB RAM, 110GB SSD HDD, Nvidia GeForce GT 630M 2GB RAM.
