This must be a bug :-
Add a pad to a PCB.
Using the Bottom Copper layer, cover the pad with a closed shape.
The pad drill hole then vanishes in 3D view.
Surely a drill hole in a pad should apply to ALL layers?
The problem only seems to apply to 3D view - the hole does appear when you print.
